The easiest thing to do is by pass the factory amp and install an aftermarket one. Its a bit more wiring but you'll find it to be pretty easy and then you'll know what you have when your finished. The factory amp however is of pretty good quality and maybe worth the time to make it work. This wasn't the case for me; I ran a second set of speaker wires and power wires so i could easily remove the system like I ended up doing due to space limitations when traveling.

You are talking about a sub box for in the hatch right and not the stock "subs" behind the seats right?

@mikeandyance - I read your question to mean you wish to use the sub outputs from your new Alpine HU to connect to the stock "subs" (rear speakers) If this is what you want to do you will need to splice on RCA connectors to the wire harness. I would splice on 4 RCA connectors -
Splice RCA jacks to the harness wires that go to the front and rear speakers (rear speakers are the "subs" in the Crossfire) - then plug them into the HU's Pre-Amp Front Speaker RCAs and the SubWoofer RCAs
Your HU has enough pre-amp voltage (4 volts) for the factory amp to do a decent job. This should give you a cleaner sound by bypassing the HU's built in amp.

Hope that helps
