I think it had to do more with DCX's hating of manual transmissions and warranty work than anything else. Look at what they did to the SRT4 guys, they put out a specific book on mods done to the cars and what to look for, to their service techs.
I think the rear end is the weak link here. Probably were afraid of endless warranty claims from blown diffs from high RPM clutch-drops. That and clutch assembly replacements. The combination of big rear tires and high torque/Hp in a sports car at the dragstrip with a sticky launch pad equals lots of broken parts. I've seen Vipers at the strip several times and they all seem to either have or are on the way to a toasted clutch ! Sports cars with manual trannys and high traction drag strips are a bad mix for dealer service departments...
