I'd recommend putting the stock hood liner over the...aluminized soundproofing you have on the hood.

I used something a little different (fire retardent urethane acoustic foam with an NRC of 0.75) on my car, and put the hoodliner over it. The hoodliner makes it look cleaner, in my opinion.
