My Code 3 pulley bolted up just like yours, varying clearances.
Here are pertinent parts of email exchanges with Brain at Code3.
ME: I do notice that the clearance on the Code3 pulley varies in distance between the back of the pulley and the supercharger as if the pulley wasn't completely seated properly. I have installed it a dozen times and the variance is always there. The stock pulley clearance distance is even and the pulley mounts perfectly straight.
BRIAN: As far as the spacing, its only a problem if there is rubbing. Even then, a small shim will fix the issue usually.
BTW my pulley also gives a slight "chirp" when it engages, sometimes.
