A door has enormous amounts of alignment potential between the hinges and the latch. The window...not so much.
There is a TSB on this issue, I have the same problem and I intend to fix it myself. I just have to work up the enthusiasm.
The Shop Manual describes how it is done and appears simple enough. Go to page 2951 of the 2004 manual for the adjustments.
I am assuming that the doors are correctly aligned as mine are.
