I had this problem. If you take the entire trunk apart and take out those foam inserts I had a puddle of water under there. I took my spoiler off and but some silicone under there and checked those rubber gasket things up near the hinges. It fixed the problem.
See pic for problem areas that were a bit moist. I could see that the "thingie" that you use to take of the wheel with. wheel cross? were slightly rusty... evidence of water...
