If you are changing the engine cover then you are better of getting the larger engine cover that uses the larger filters.
You would have to get larger intake tubes to do it right but the stock tubes do fit tightly inside the larger box.
Larger box, larger throttle body, maybe the larger MAF housing, larger intake tubes and the larger filters, costs money but what the heck gotta keep the economy going.

The hole you mean is the oil filler hole not the filter hole, there is no filter hole.
I always put the cover on first and then add the tubes as they concertina and you can fit them to the cover.
Locate the cover on the air pump spigot at the front, rotate down at the rear and push down.
If you have the two piece cover, leave the nose off and locate it to the four snaps.
Lithium grease on the five snaps makes it easier.
