I had the exact same symptoms as you. The rain really has been extreme, and because of the wind, I can't put my cover on the car, so it gets WET!
Anyway, I noticed some moisture around the boot lid, and particularly around the plastic cover for the spoiler gubbins.
Visiting the parents this weekend, I took the opportunity to make use of their garage, so I parked it indoors overnight. This morning I pulled the plastic cover off of the inside of the boot lid and gave it a once over with a hair dryer so it was all nice and dry.
= Flashing red light remained
I removed the black electric connector for the spoiler sensor (the blue is the motor, which I left in place).
= No flashing light, so it looked like the spoiler was the culprit.
With the spoiler sensor still detached, I shut the boot to and saw what would happen if I tried the roof.
= Roof doesn't move, but a whirring shows that the spoiler is lifting to its "motorway" position.
I then reattached the spoiler sensor wired and turned the ignition once more
= No flashing red light
I lowered the spoiler manually, and took it for a drive and it goes up and down without issue. The roof is also now working as expected.
Oh and the sun is out - I'd call this a good day all in all.
