Default Possible water in engine

So the other day i was driving my srt6 after a heavy rainfall. The roads weren't bad but when i turned into a shopping center i ran through a deep puddle and water went over my hood. The car didn't die, it was just bogging for a couple minutes after. I have the NW intake from a slk32 so the filters are further back in the engine bay rather then in the grill. I checked the oil dipstick and everything looked good. Today i started it and let it run for a couple of minutes and i heard a weird knocking noise that scared me. I took the air filters off and they were a little damp. I'm wondering what the chances are that i bent a rod or something. Is my best bet getting it towed to a mechanic to take the spark plugs and and hopefully shoot any remaining water out? Sorry for the long post.
