I have yet to see a connection to the lights flashing and the alarm going bad. I have seen a connection with the lights flashing problem with close proximity with a military base with high tech avionics AND an area with very high EMI in a local area. The odd sounding alarm is a known issue, research 'cricket on crack' and you'll see a like issue with the alarm and its failures associated with failed batteries. Disconnecting the siren under the cowl is OK but if so make sure you 'weatherize' the plug end until you either replace the siren OR sell the car. Advise you make a not to keep with the car if you do not replace the siren (leaving that winterized connector in the cowl).
