3M makes a really nice
pen sanding stick (looks like it is made out of fiber optic filaments) - this will clean out the rust without damaging the surrounding area. Can be found at auto stores or sometimes even Walmart has them.
Then use the usual touch up kit - primer(if bare metal) , paint, clear.
A little ultra fine sand paper to remove high spots - scratch remover - polish.
