Separating the systems gives the HE/IC its own cooling system. The coolant in this system will never get as hot as the engine cooling system and it cools down VERY quickly after you get on the gas and then get back off of it. Using a larger HE (super cooler) allows for more coolant and more cooling area for the HE/IC system.
Heck just separating the two systems has got to help cuz you get all of the engine heat out of the equation.
