You are correct that you could throw the balance off if you do not put the wheels back exactly as they were. That being said before I realized the importance of putting everything back exactly the way it was I would just take the wheels off and throw them back on however. In my case I never had an issue.
Just grab some touch up paint and mark everything. If you are doing for multiple sets of wheels use different colors of paint.
