1) when i push the clutch in, it sometimes makes a clunking sound.
Are you rolling down the road, or is this before you start the car?
2) When i'm drivng and i come to stop it seems like it surges and drops in rpm's for a second and all the lights dim but it goes back to normal after a matter of seconds. could it be the CPS?
A bad CPS usually causes the engine to die, without input from the CPS, the PTCM technically does not know when to fire the plugs - so it doesn't fire them at all.
This sounds like instability in the voltage thruout the car. As the engine slows, it is normal for alternator output to drop a bit. It is up to the battery to fill in for this. How old is the battery? Are the terminals and posts clean? If that is an old (over four years and CERTAINLY over six years) battery - change it now.
3) finally when i turn off the engine another clunking sound happens.
I'm starting to think you have a broken motor mount.
