Sounds like a good guess - but have you PROVEN that?

It does have an aftermarket alarm....

My suggestion: Ask the former owner why they put an aftermarket alarm on a car with a DAMN GOOD integrated alarm system.

I'll bet THAT wiring is an abortion on wheels, it sure sounds like it. My only suggestion would be to REMOVE that damn aftermarket POS and do your best to restore the car to factory.
With additional BS like that in the wiring, how could ANY OF US know what is going on? It makes sense that an aftermarket alarm would wire to the eBrake and clutch (I guess) - so I guess it's reasonable to assume you already know what the issue is. In ten years here, I"ve never heard of this with our cars.

Fix the obivous - get that damn thing out of there, see where you are then.
