I will take a guess that perhaps temperatures are getting too high in the coolant of the intercooler because of stop and go traffic. The car thinks something may be damaged and thus will not allow the super charger to kick in until the temps drops in the intercooler system.
I have rewired my intercooler pump to run all the time which helps keep that coolant temperature down; My supercharger is there when I want it. I also have a temp gauge in the intercooler system and even with the pump continuously running the temps can get above 155F after a fast heavy run or in heavy traffic. Generally it runs about 33 degrees above ambient.
