The remote loses its programming when the batteries have died or have been out for some time, it has to be reprogrammed after the new batteries are in, you can do it yourself as the instructions to do it are on this forum.
When the doors do not open using the fob they will not close using the fob. You should be able to open and lock the doors manually using the key.
Maybe the Crankshaft Position Sensor has failed or the connection has corroded,,only buy a Bosch CPS.
Have you checked for any codes being set, is the engine error light on?
