I know it is a LONG READ but I suggest you (kowaltoboggan) download the owners manual & service manual from this forum & do some research/troubleshooting yourself. Trying to 'shotgun' your problems with multiple symptoms will confuse even the most seasoned troubleshooter UNLESS you take each single item/issue one at a time. The owners manual & service manual can be your best friend in becoming familiar with the correct terminology and steps in fixing each issue your having. One thing I noticed is you mentioned the dealer told you the second key doesn't have the transponder chip, Leave that second key problem until last unless you wish to modify the car security system by using any of the available bypass/repair avenues.
