So I checked all the hoses etc couldn't find an air leak, unplugged the battery then plugged it back in and restarted the car. Now my CEL light is off but my BAS ESP light is on and its still running rough, so much so my engine is literally shaking in idle....

Reset the BAS/ESP light by turnng the steering wheel all the way left then right it should reset the light. Thats a common fix for that. Are you sure you hooked up the air pump and everything right?
