Default Top operations

Top had developed some leaks in the cylinders. Replaced all cylinders, latches and pump through Top Hydraulics ( great folks to deal with). So now when I turn the key on the top operations switch light flashes. When I unlock the D latch the windows do not go down. No sounds of any latches operating when you press switch. Any suggestions?
Thanks

What latches?
And was the Top Control Module replaced or just the pump assembly?

The latch for the top on the rear deck and the latch for the tonneau cover. Replaced the whole latch assembly instead of the cylinder in the latch. Top control module was not replaced

When you release the latch from the window frame, a switch closes and grounds a pin in the connector of top control module (C1-16). The TCM then sends a data stream on the CAN BUS to the BCM telling it to lower the windows. But that is not happening...

YOu were back there messing around, is the cable plugged into the TCM? Either the TCM is not talking to the BCM or the ground that should be on C1-16 is not there when you turn the D Handle.

Not sure exactly what you mean when you say C1-C16. I looked at latch area closely and noticed that on the right side the small "plate" is missing. The left side has it but not the right side.
