Hello. The wire harness in the trunk?
Hello,
I am trying to repair a convertable.
In the trunk floor there is a sunken compartment with a substantial wiring harness in there and whatever was plugged in there is missing.
Is that the location of the converable top motor?

If you mean the wheel well cavity, driver's side, the Pump for the top system is in there and the top controller is also in there.
IF you mean the cavity on the right not in the wheel well but under the "Trunk floor trim", that is the CLP/SSM - the security system that operates the door locks and security system. If it is not present you wont have working door locks and the convertible top won't work because the CLP/SSM is not giving it permission to move.

Also, besides the top having no power to it, the car also has all of the other additional symptoms you mentioned.

Take a CLOSE look at the connector pins on the cable that went to the CLP/SSM. Likely, the CLP/SSM got wet and was ruined. IN that case, the cable is also ruined, you need a CLP/SSM and the last 2-3 feet of wiring harness from a donor car.
Water damage to the CLP/SSM is almost certain in a car that is sitting outside a lot.
