I don't know about disconnecting the battery. But one thing I didn't mention was that I never touch the uo/down switch. I've had my '05 Roadster for less than a year. At first, I could go through a manual top up or top down process and then push the up/down button and the light would go off and no beeping. But at some point, that stopped working, so I went to the extra step of turning the engine off for two minutes until the up/down button light went off.
You previously mentioned the check engine light coming on? As Pizzaguy said, that's got nothing to do with the top up/top down process. Have you resolved the check engine light question? If you absolutely have to take it to a Chrysler dealer, then maybe you can get some extra diagnostic information for your hard-earned bucks. Good luck!
