I"d bet you $100 its not the windows. Iv'e seen this before, both with my Graphite and my SE, the seals can fill with water if not seated properly (My issue both times) or if they have deteriorated.
Messing with window adjustments cannot compensate for this, IF it's the seals. Tread carefully.
