If I replace it with a high quality aftermarket unit how do you deal with the connectors on Amp B Pin 2 for Power Top Status Signal and Pin 3 for Wheel Speed Sensor Output??

Thanks!
The wheel speed sensor input is to increase your audio level when speeding up. Most after market amps do not have this, so you leave it disconnected.
Same goes for the power top status - it also triggers a volume increase when the top is down AND the car is moving. You probably won't have such inputs on an aftermarket amp. I know I didnt.
