Rear lid did not go fully down? THAT is a problem. If you really mean the tonneau lid did not close all the way, wow, that is a new one. If the lid did not go down all the way and the main cylinders and rear bow cylinder still moved to fullly put the top up, then the CLP/SSM REALLY had a fit! It should have STALLED when the lid did not go down all the way.

THis means the PTCM got information that the lid WAS down, which is not even possible - this is an ODD one.

I live on the north side of Fort Worth - maybe sometime you can bring it over and we can get into this. Iv'e had three roadsters, I've fixed COUNTLESS tops that were not working, and I have NEVER EVER heard one like this - but our cars ARE getting older and stuff is coming up we've not seen before.
