ECU Reprogramming?
Is there any way of reprogramming these ECU's to run with a custom set-up that wasn't a factory option? 
(ex: twin turbo, etc)

I haven't seen anyone contemplate running a TT setup. However, there are a couple people who have switched over to a single turbo setup.
However, I only believe one person has done this while maintaining all program through the OEM ECU. That job was performed by Eurocharged Performance. They are a big Mercedes tuner and do some really great work on the Crossfires.

Do they reprogram the ECU? Or make a set-up that will work with the stock ECU settings?
Let's say I did a twin turbo set-up at home, what would my options be for the ECU? Send it out, is there a program or something I can get to flash it myself...?

Unless you understand German and have solid contacts in their Mercedes tuning community, you're going to save a hell of a lot of time and money by getting in touch with the experts here in America.
It's not very hard to dump an image or reflash the ECU (there are a few common tuning software packages that can do it), but once you've got the ECU image there are very few people who know how it works.
Eurocharged Performance are the experts in this field and you should probably get in touch with them - all of my dealings with them have been fantastic, and I suspect they probably know more about the inner workings of Mercedes ECU code than anyone else in North America.
The guys at Accelerated Industries also have some ECU experience, but I believe it's more oriented towards using DAS/Xentry (the OEM/official Mercedes diagnostics software) to reinitialize ECU security and allow other Mercedes ECUs to work with our cars (for V8 swaps, SRT swaps into N/As, and so on). They're also great people, though, and probably have some pointers.

They do a full ECU re-program not a piggyback system on top of the OEM ECU programming.
In addition, I'm almost 100% certain you could not send the ECU out to get it flashed or even flash it yourself for a turbo setup. It would take many hours of focused tuning and dyno time for the program to be correct. I know for ImportLabSRT's single turbo setup there was a significant amount of time spent tuning. Maybe 30-40 hours (estimate).
It would almost certainly have to be done in house in Houston.

We own a dyno, and can tune it ourselves, but I have not been able to find anything in regards to a program that can be purchased to flash/tune the ecu.
Something similar to Evo Scan/ECU Flash that is used to flash Mitsubishi's, Rom raider for Subaru's, etc...
You can read and write the ECU image using Galletto, but in order to tweak anything you need to reverse-engineer the ECU. There's no commercial package that will understand our ECUs, to the best of my knowledge. If anyone knows otherwise, I'd love to know about it too, but I think Eurocharged have this market cornered.
Some basic adjustments are possible using the Mercedes tools, called Xentry/DAS, in "developer mode" (which must be obtained through questionable means via the internet), but nothing as major as supporting boost.
However, I think Eurocharged will tune remotely on your dyno for an hourly rate. You should get in touch with them.

Do these ECU's take well to piggy-back systems? I know some of the newer cars have a tendency to re-learn themselves, I wasn't sure if these cars did or not.
