Chunky, difficult shifting int 1and R?
Are you SURE the clutch is fully disengaging?
Have you verified fluid level?
I don't get how a six speed gets into this much trouble at 100,000 miles. My Graphite had 44,000 on it when I got it, and it shifted kinda clunky. Around 60,000 I replaced the fluid with 5W20 Mobile 1 which helped a bit; by the time I got to 100,000 it' actually shifted better - I came to the conclusion that what these six speeds needed, was MILES and new fluid.
My SE has 62,000 and it got fluid around 50,000 and does not shift badly at all.
How you could have worn anything out is beyond me, but I guess it's possible.

I’m not SURE. Just tried it with the engine off, smooth. I believe you are on to something with the clutch not totally disengaging. Will check fluid.
You might want to flush and replace your brake/clutch fluid , bleed the brakes and clutch slave . The hydraulic system and master cylinder share the same fluid with the clutch and brakes
