1) The check engine light has nothing to do with the top, I know of no error code in the top system that lights the CEL.
2) The beeping above 10mph indicates that the top control system has lost track of where in the cycle you are - it is warning you that the cycle is not complete.
One thing I DID NOT make clear (at least I don't think I did) is that moving the top manually without the engine idling will lead to the computer not keeping up with what you are doing. You want the key on (and preferably, the engine idling) when you move the top manually. TRY THIS: Start the car, put the top up and down manually two or three times, COMPLETELY, and the controller should sync.
