Roof wont open?
Please help !!!! When I unclip the roof, the windows drop, fine. Then when I press the button, it just beeps once each time I press it??? If I close the roof, and again press button, windows lift fine? Bizarre. Have recently had flat battery, if that could be anything to do with It ??

Most likely any serious electrical issues on our cars starts with a weakening battery.
Usualy the spoiler fin goes up without reason. Or the fans do weird things.
The batts in these cars are notorious for going suddenly bad. If you is an original, it is most certainly beyond it's expected life cycle. And therefore suspect.And once they go flat, they never seem to be right again.
On the other hand, you could just have a bad switch on your bulkhead. try jiggling it as the same symptoms would reveal that little annoyance.
Until you can identify and repair the problem take a look at this helpful info.

Agreed. Is your divider up in the trunk area? I forget which side has the sensor, but the switch part of the sensor could be bent or not working correctly.
The sensor in the frame is the one that tells the BCM to lower the windows, since your windows go down automatically, that one has to be ok in your case.
Another one is in the roof on the passenger side, the one on the trunk (that is probably the problem) and the one in the roof are wired in series and BOTH have to close to tell the hydraulics to run.
To find the one on top, unlatch the roof and push it up, go around to the passenger side and look up into the frame above near where the 'right eye' of a passenger sitting in the seat would be - look at the folding frame, there is a little switch there, it is there to tell the hydralic pump it's ok to run, since this switch can only activate if you have pushed the top up away from the windshield frame. Check to make sure it hasn't fallen apart.
