Jack it up on the center of the rear differential and place the stands on the jack pads.

There are 4 jack pads; that are inteded for a lift, that you can use to lift from and/or set stands under. When I did the fronts I belive I jacked each side individually by placing the jack under the pad and then put the stand under the frame rail extension or a flat spot on the engine cradle.

Any long term damage to those rubber pads under the car from being on stands or do I have the wrong type of cradle on my stands?

There could be some warpage of the plastic pads but they are cheap to replace if that should occur. You could also place pad sized blocks of 2x4 wood under them and it would "damage" the wood if anything.

Mine was on stands for two winters with no visible damage showing.
