After changing transmission module, dealership now says there is a code related to rusty prongs on the airbox? I take it not something you have heard of?
This all started when someone pulled out in front of me at 45 mph, I hit the brakes and the car dash lit up with brake system lights and the engine went into limp mode, spoiler started going up and down, weird! It was brought to our trusted local mechanic who said the computer diagnostics could not be read. On to the dealership where it has been for weeks. Said they had pulled a code for a tranny module, changed it, had to get a special tool to reprogram and now pulling a code for to airbox.....

Sorry, still no wiser. Your mistake was putting trust in a dealer.
I think you have misunderstood what the dealer said, what was was code?
Special tool? Reprogram? You are being jerked around I suspect,they probably do not know what is the problem.

The engine cover which contains the air filters is the closest thing to what is called an air box. The Crossfire engine cover has no electronics or connectors. Now what is connected below that is the Mass Air Sensor shown below. Failure of that sensor, or a bad connector would cause the car to go into a limp mode. That connector is sealed and it would be very unusual for it to rust.
Very common, usually burnt RELAY contacts in RCM for the secondary air injection fan.

My XF was throwing the P0410 air injection code along with a few more codes for O2 Sensor heater circuits at 60,500 miles. It seems as though that relay has a large load on it when the car is started dead cold.
I pulled the Relay Control Module and discovered the very common burnt relay contacts. I cleaned them up and all is well after 2500 further miles. I also reflowed the power connectors while I was in there.

I had to edit this..... I know I read a thread for removal, disassembly, and cleaning of the RCM Relay contacts..... but I am having trouble finding it.

You need to read the ‘How to repair the relay control module‘ thread in the TSBs and How to forum.
It tells how to fix the poor soldering if that is the problem and what the burnt contacts on the RCM look like.
Cleaning the contact faces is not really the best cure, a new relay is the top fix.
This code can also be caused by bad grounding of the wire from the pump, or a bad pump. Usually it is the contacts.

Been reading through all the suggested threads and taking notes for the last hour or so about RCMs...whew! So thankful for the help and now will forge ahead and try to get my sick 2004 Crossfire healthy again! I love this car! Thanks!
If you read many of the posts about the RCM, you know there is a member who will repair your RCM including the problem relays, for an extremely reasonable price. Contact him and get the overhaul done, it is much less expensive then buying a new one. The guy who repairs/upgrades the RCM puts better relays in the place of the bad one, keeps them lasting a lot longer! BTW, are you sure the secondary air pump is running at startup? You can hear a high pitched whine when you start it cold (from the front top left of engine as your looking at it from the front). That is the air pump the burnt relay usually originated from. Good luck!
